I noticed that in Rhythmbox the problem is different. In Rhythmbox I have to reset the sound preferences only once when I start listening to a playlist/album/... (switch to anything and then switch back to Analog Surround 5.1 Output). In Banshee (and any other player I tried so far) I have to to this between every track.
