Never mind my previous comment. My problem was that package textlive-
publishers containing revtex4-1 was not installed on my system. With it,
everything works. The fix suggested by Samuel Leathers ( updating
/usr/share/texmf-texlive/tex/latex/emulateapj/emulateapj.cls to the new
version ) works in the sense that latex compilation does not crash.

BUT! The latest version of emulateapj.cls has bugs. I have a paper in
which the last line of acknowledgements does not show, and the list of
authors is scrambled. The same paper processed by an older (2008)
version of emulateapj.cls with revtex4 looks just fine. Maybe updating
emulateapj.cls in Ubuntu should take place after the bugs are fixed in
the next version of emulateapj.cls.
