Got it! What was messing up the panel and mouse clicks was my xmodmap button mapping on the mouse. I've been using this since 7.04, but it appears that things got a lot more sophisticated recently, and you shouldn't use xmodmap for button mapping unless you really do want to modify the settings of the virtual mouse device and get the effects I've been seeing. What you should do is use xinput, which allows you to modify the button map of a specific hardware mouse, and in a way which is a lot more flexible than xmodmap (e.g. two different physical buttons can be mapped to the same logical button, etc.). What triggered the panel problems was either extended use over several days, or use of VNC (vinagre).
