Bad news! I thought, it's only a missing checkbox in the new volume- applet.
Infos that could help solving this bug: Have a look in the "Sound Card Properties" of gnome-alsamixer. Is "Headphone Jack Sense" just hidden? (see my attachment) Are you able to mute speakers and headphones separately using another OS (like MS Windows)? What audio hardware do you have exactly?
