I think I've run across this issue in just about every release since
Intrepid.

I can stop it if I either disable showing the Desktop or by changing the
X-GNOME-AutoRestart setting to 'false'.

Here are the commands to do them (only one required on my system:

gconftool-2 --type bool --set /apps/nautilus/preferences/show_desktop
'false'

or

gksudo gedit /usr/share/applications/nautilus.desktop  
 Change:     X-GNOME-AutoRestart=true  >>   X-GNOME-AutoRestart=false
