Confirmed this bug.
The module pcspkr is set to off in /etc/modprobe.d/blacklist.conf and I even 
added a file "blacklist-pcspkr" with the content "blacklist pcspkr" into 
/etc/modprobe.d.
This behaviour appears only on my HTPC with XBMC where I switched to analog 
output instead of HDMI to link it with my stereo.
It happens on another TTY than the one with the X-Server AND when I shut down.
It's very annoying, especially because the beep is much louder than anything 
else, my neighbour was very angry when my HTPC produced a 100 dB beep after 
watching a movie.
