I just had this happen as well, trying to open synaptic. I had the following behaviour:
1st attempt: I clicked the top-left ubuntu logo and searched for synaptic. The icon appeared, I clicked on it, and nothing happened. 2nd attempt: I clicked on the applications icon in the unity launcher, then system, and then synaptic. This time the message appeared and some things seemed unresponsive for a bit. 3rd attempt was same as the second, but this time it worked - I was asked for my password and synaptic opened.
