I just had this happen as well, trying to open synaptic.  I had the
following behaviour:

1st attempt: I clicked the top-left ubuntu logo and searched for
synaptic.  The icon appeared, I clicked on it, and nothing happened.

2nd attempt: I clicked on the applications icon in the unity launcher,
then system, and then synaptic.  This time the message appeared and some
things seemed unresponsive for a bit.

3rd attempt was same as the second, but this time it worked - I was asked for 
my password and synaptic opened.
The problem seems to have something to do with the applications menu retaining 
focus when the password dialog pops up (going by older bug reports from people 
who got this message in other situations).
