This problem is not specific to ambiance and radiance.

Steps to recreate:
 1. use gconf-editor to update /apps/metacity/general/button_layout
 2. Choose a non-standard setting (I prefer ":minimize,close")
 3. From the System menu, open Preferences / Appearance
 4. Select any Theme (for example "New Wave")
 5. Buttons are updated per the theme.  (Presumably, some Themes do not update 
button_layout)

Appearance Preferences does subtly notify you that the button_layout has
changed.  And offers a button to revert.  I'll try to attach a
screenshot.  If you miss this note then select another Theme, the
opportunity to revert is lost.  Also, when switching from a Theme that
matches your button_layout, the revert option is not presented.
