If you are using official repositories while upgrading, its mostly due to package archive inconsistencies, and which will typically be resolved within a few hours. But since you are having several repositories , it maybe be due to conflicting updates offered by two repositories.
In such cases you need to check what updates are being offered and check if it is OK to do the update. If the packages conflict , Its not the update manager's bug. you need to report the bug to the package provider whose update conflicts..
