You could always sudo nautilus. But what I do is add a .desktop file to
gksudo it. Place this in /usr/share/applications to have an entry under
the Administration menu.

Bug description:
Binary package hint: software-center

At present copying of files to protected locations, e.g. /var/www/ or other 
such 
locations, is to be done using command lines in a terminal taking super user 
powers with sudo command. It should be possible to copy the files using gui 
copy 
and paste. Where root/su permissions are required the system should ask for 
authentication/password. Same applies to changing of file permissions.
