Running an updated Maverick and the issue is still there for me. So far as I know, the issue has never been with incoming messages when the window isn't focused. The only other sound included is the "contact comes online" sound, which is a duplication of Pidgin's online sound. After that, there are no sounds even if you enable them. I don't get any notification sound when I speak in a focused chat, when a contact speaks to me in a focused chat, or when a contact goes offline.
