Go into alsamixer again, and switch to viewing the capture devices, by
pressing F4. It seems that one of your input sources is correctly set,
but the other one isn't. Try setting both input sources to "Mic" and see
whether that helps at all. No idea as to why the GUi preferences are no
longer seeing it correctly, so could you also have a read of
https://wiki.ubuntu.com/PulseAudio/Log, and follow the instructions
there?
