As a general principle, it is expected that preseeding a debconf question without setting its 'seen' flag will not prevent the question from being shown to the user. I also can't see any way that we can improve on this in the specific case of pam-auth-updates, but leaving this bug report open for now in case you or someone else has an idea how to make this work better without deviating from debconf's design. Out of interest, in what way does your custom config differ from one generated by pam-auth-update?
