Incidently I have the exact same setup and my Ubuntu 10.04 installation also exhibits the exact same behaviour. Very strange this. I also consider this to be a usability issue.
Display resolutions are exactly the same: 1440x900 for the main (laptop-integrated) display. 1280x1024 for the external display. Panel at the bottom of the main screen set to auto-hide. I probably can -- sort of -- manage, with carefully placing the mouse- cursor to the bottom edge of the main screen.
