I have the same problem and it occurs in many applications where master password is requires. I have noticed that Ubuntu uses two different methods to show password window. 1. When the screen goes dark (some system settings), everything works as expected, the password field grabs focus. 2. When only the dialog window is shown, sometimes it grabs status but sometimes not. For example Software center, time settings and many others. Tested on 64bit version of Ubuntu 10.10.
