I think that I found a possible causis : it is impossible to use more than 1 workspace with the "activate workspaces..." option, if you modify it when this option is activated, it is not saved. Restarting the desktop-effects app shows an unchecked box, and enable "activate workspaces..." turns your workspaces to only one.
