I think this is a user error. The dialog box asks not only shows available xmodmap files but requests user's action to select one of them, click Load button and then ok. It appears to be that it shows files that are going to be load automatically, but it is not so. It's just a list in the right panel from which one should manually select the desired file name and move it to the loadable selection list on the left side. Also the man file mentions only the .xmodmaprc, but the actual /etc/gdm/Xsession deals also with .Xmodmap files.
