I installed a fresh 10.10 Maverick using Wubi. Then I went into synaptic and reinstalled grub-pc. So... this is probably the root cause of the issue. I've been seeing reports on ubuntuforums.org that commenting out the loopback lines (the two in the diff shown above) gets wubi booting. But surely the cause is that all these lines are different between the base install, and reinstalling grub-pc i.e. one of the scripts in /etc/grub.d is being changed from the default install.
