I'm getting similar annoying behaviour when compiling a LaTeX document in a folder which gets synchronized by Ubuntu One. Compilation doesn't yield a .pdf document as usual, but rather a document with the .pdf.u1conflict extension. Changing this file's extension is cumbersome; the first time I tried Nautilus wouldn't let me, and only succeeded when trying a second time. Editing and compiling again the LaTeX document produces again a .pdf.u1conflict file, while erasing the older .pdf.
