To provide some more info about this: - windows that are put on other desktops by the user (either by moving them to the next desktop or by making them show on all desktops) show up fine - windows that should be on all desktops by default (gnome-panel, nautilus' desktop window) do not
Also: - logging in with a working WM (pre-ubuntu13 compiz, metacity) then upgrading to compiz-ubuntu13 and restarting the running WM works fine - the panel and the desktop show up fine - logging in with compiz-ubuntu13 does not work fine So it seems like a problem with windows not being marked as being visible on all desktops when they are first opened when they should be.
