@Omer it is possible I was unclear. Two important points:

1. The problems I described above only relate to running Empathy
immediately after its packages have been updated. As I said above,
logging out and back in solves all my problems. In particular, I have
started using Empathy recently precisely because it now supports
Facebook chat, and because import from Pidgin finally seems to work
properly.

2. I reported these problems to Ubuntu rather than upstream because they
are problems specific to updating the application, and the distro has
more ways to mitigate or fix the problem than the upstream authors (e.g.
apt could give a warning or automatically restart empathy when it is
upgraded).
