I am able to reproduce this bug on a Maverick i386 system with yelp 2.30.1-0ubuntu1. It seems that xref: links cannot be opened in new windows, though other links can. An xref: link is a link to part of the current document. The bug is probably due to yelp trying to open the xref: link with respect to the non-document of the new window, rather than the document into which it refers (the document in the original window).
I am also able to reproduce in on a Maverick amd64 system (same package version). However, it does NOT occur in a Natty i386 system (yelp 2.30.2-0ubuntu1).
