I just experienced this on Maverick 10.10 (after upgrades from previous
releases).

However when I did
sudo apt-get purge ntop
sudo apt-get install ntop

There was no problems. The purge command removed /var/lib/ntop. So the
install after that did not run into directory-exists problem.
