Given the fact that the mute key works good without thinkpad-acpi, it could be interesting to investigate the sound configuration in detail:
Please download alsa-info.sh from http://www.alsa-project.org/alsa-info.sh. Execute it with and without thinkpad-acpi loaded, after a while, the result will be logged as some file in /tmp. Its file name will be shown, so easy to copy it to somewhere else. Attach both resulted logs here to further analysis.
