As Ilja says, the speed of the rendering subsystem (such as X driver) can affect things. A theme could affect things if it increases the rendering complexity, such as using gradients where none where previously used, etc.
While scrolling speed where dragging the scroll thumb is important, it's not critical. As long as paging through the 3-pane is responsive, I would consider things fine. I may have noted this before, but if not... extensions providing custom columns or decorating existing columns can slow down scrolling by an order of magnitude or more, and that's basically on the extensions.
