Not encrypted, not NTFS, not external.  SATA internal drives formatted ext4.
I actually think it's a kernel file system bug.  I periodically have problems 
with firefox failing to shut down as well (usually with GNOME System Monitor 
saying something about sync).
I have something like 18 TB of storage.
And yes, I'm foolish enough to have tracker active searching most of that.
It's usually when I'm trying to shut down the system that I notice the problem 
with transmission.  I'll close Firefox, Rhythmbox, every other active program 
-- then I try to close Transmission, the window turns grey, and, as far as I 
can tell, never finishes closing.  Then, I give up and restart.  The next time 
Transmission starts it probably spends some time verifying one of the torrents.
If I can find exactly how to reproduce the problem I'll let you know.
