Could you try the attached patch, please ?
It should apply properly to git master HEAD (aka current upstream source from 
git)

to test, save the attached patch file to your Desktop directory, then
do, in a terminal window:

git clone git://git.gnome.org/meld
cd meld
git apply 
~/Desktop/0001-Meld-throws-exception-when-it-doesn-t-have-permissio.patch
./bin/meld /etc/ w

And tell us if it's working for you.
