I'm having this problem as well. Sometimes it keeps me from typing in fields even if the window is active or not. Here's some info about my system:
Ubuntu 10.10 x64 2-monitor setup ATI graphics chipset PS/2 Keyboard USB Cordless mouse I launched gedit in a terminal, made it the active window, then tried to click on an inactive window.
