thanks for the work around. I hope a bug fix can be found though.
The issue with the preference file seems to only happen with the r-plugin.

About the r-specific tools, what do you mean by "upstream issue"?
Would it be gedit that does not work properly? Again the latex plugin 
succeeds in doing this properly.
