Was your /home partition mounted at the time of first Ubuntu One client
launch?
Under regular condition Ubuntu One will re-download the files from the
online storage in case ~/.local/share/ubuntuone/syncdaemon/fsm folder is
missing, i.e. the daemon does not know the previous state of the files.
There is also a bug 711389 which deals with the downloading of the files
that already exist on the local storage.
