I was able to solve the problem by white-listing apport so that its notification icon is allowed to appear in the Unity notification area. Classic still uses the old notification area, which is why there were no problems there. Actually, I just white-listed everything (see http://ubuntuforums.org/showthread.php?p=10650333#post10650333 #12) since I've never found (in 4-5 years of running Ubuntu) that my notification area got too cluttered. I can now get update notifications as well (without running apt-get update) since the update notifier is also once again allowed to have its icon appear, and I don't believe I run any other program that uses the notification area by default.
