Have you attempted reinstalling gnome to see if somehow your install is
bad?

Something strange was happening.

Panel was unlocked, locking/unlocking didn't affect the issue. Then I
added a new panel and added window list to it. On this new panel it was
working. Then I removed it from the new panel and put it into the old
one. It wasn't working here.

Then I increased the size of the old panel and it started working --- I
was able to move window buttons. And it was still working when I reduced
the size back.

Finally I figured out two states of the panel, see the screenshots. The
one with a large "hide all windows" button has a working window list.
The other with the bad fitted "hide all windows" button has broken
window list applet.

To turn broken state into working one only needs to increase/reduce the
panel size. However after reboot the state is still broken.
