Public bug reported:

This happens always when I use synaptic and update things. I mark the
updates and set mark the changes. Then I switch back to web browser or
something else to continue to work.

When synaptic starts to apply the changes, the new window pops up in
front and covers the webbrowser one, but does not receive focus, Thus it
is impossible to switch back to webbrowser window using the Mod4+number
or clicking on the icons in launcher (because launcher treats the
webbrowser's window as the active one).

Thus to clean the view I have to switch to another app and then back to
webbrowser.

I can handle it, but it could be confusing to new people who expect the app to 
raise when they click on the launcher icon.
and also it is a little annoying.
