Do you have the option 'show_desktop' disabled in gconf-editor under nautilus settings, if yes enable that and see if the issue happens and let us know? Also try 'unity --reset' in a terminal to restore default compiz settings, the problem could be happening due to a plugin you might have enabled in ccsm.
