I noticed that starting another instance of "unity" from the shell fixes
the problem of Alt+key in (emacs, gnome-terminal at least).

When I startd "unity" from the shell, I noticed a screen flicker and
then the desktop was restored in a good state.

I suppose that when unity (or the unity compiz plugin) starts the first
time it grabs at low level, what is the current  "Super" key. Then the
gnome-preference-settings (I don't remember the exact name) swaps the
keys, but the new Alt key remains bound to unity.
