Chris: It's not about applications, it's about high-level wrapper.
Package description of ubuntu-desktop says:

"Description: The Ubuntu desktop system
 This package depends on all of the packages in the Ubuntu desktop system
 .
 It is also used to help ensure proper upgrades, so it is recommended that
 it not be removed."

The same or similar description is bound to ubuntu-minimal, xubuntu-
desktop etc.

I can install another such high-level package via synaptics. And this is
the problem. More than one such package installed at the moment of
upgrade.
