I'm using gnome2; not unity. For me, it appears in the "Notification Area" applet of the panel. The 1px icon is grey on grey. The Skype style is "Desktop Settings", and it's configured to start minimised in the system tray.
There are still a few apps that appear there instead of the "Indicator Applet" Skype version is beta 2.2.0.25, which comes from skype 2.2.0.25-1maverick1, which comes from the Ubuntu Partners repository.
