The underlying scaning library changed significantly between the 0.8x and 0.9x series in clamav. I have not noticed a significant performance difference (but I wasn't looking for it either.
I suspect that once we get through investigating this it will turn out to be an upstream issue (perhaps related to your particular architecture or configuration).
