I tested modules as suggested:

No difference whatsoever.
I also compared lsmod output: no difference there either
(apart from module sizes, of course).
Yet the former freezes and the latter does not.
The 2.6.39-0 kernel does indeed work, so we have a solution,
but the cause of the problem remains a mystery.
