Some more information: I enabled "Wake-up on LAN" in the BIOS. Now both the alarm clock and the shutdown are working as expected!
My guess: something in the kernel detects that the machine has started automagically, misdiagnoses it as a lan wakeup, sees the feature is disabled and handles the wakeup incorrectly, in the process changing the bios settings to some strange state that the BIOS itself doesn't understand. After that, neither power-off nor alarm wakeup will work. With lan wakeup enabled, the wakeup gets handled as a lan wakeup, but correctly, which is harmless.
