Thanks for the bug report.
This issue is probably due to the fact that Unity 2D automatically maximizes
windows that cover over 75% of the screen's real estate. You can deactivate
that behaviour by setting the following GConf key to false:
/apps/metacity/general/auto_maximize_windows
In a terminal type:
gconftool --set --type bool /apps/metacity/general/auto_maximize_windows
false
