Similar situation happens to me with classic interface - after using shift switcher, all windows that were displayed in it become unresponsive. Actually, not unresponsive, ther content isn't refreshed on screen anymore (this happens only for windows whose content was shown in switcher; the windows that were on the other desktops work fine). Only after something was done with the window (resize, minimize- unminimize), their content gets updated again, and I can see that the programs were running in the meantime just fine (just weren't drawn). So, I guess it's not Unity bug, but bug in shift switcher (ring switcher works fine).
