I did some study and I did notice that minecraft_server.jar puts all
files to /home/~user folder, and if driven as sudo it may place or
search some files from /home/ ~user folder, which may lead to crashes.

So it could be one solution to get somekind of service to run minecraft server 
on linux side, as it would get own directory for it etc.
I think that this should be doable when Minecraft source code is available.
