How I fixed it on my machine:
1) download the sources from the sourceforge project page
2) extract and enter the u3-tool-0.3 directory
3) ./configure
4) make CFLAGS="${CFLAGS} -D_FILE_OFFSET_BITS=64"
5) src/u3-tool now seems to work with large (DVD sized) files
What I didn't do: compile and test without this extra flag.
