This has happened with both Deja Dup (this bug) and base duplicity (bug 751178). And it's happened with the gio backend (multiple protocols) and the ftp backend (bug 751178 again). So I doubt it's something Deja Dup is doing or some bug with a specific backend silently not writing its files.
