I think, I have the same problem. I have three netowrk cards (2x wired,1x wireless). Currently I'm using only one card (wired). It is configured with dhcp. The two others are simply disabled (through graphical interface - KDE). In /etc/network/interfaces only the used one is assigned to 'auto'. I had to stop and start network with /etc/init.d/networking stop /etc/init.d/networking stop /etc/init.d/networking start to have properly configured network. I disabled avahi-daemon and deinstalled network-manager to avoid this procedure and to have proper configuration after boot. I know that is not clean solution but this works for me.
