I encountered this problem when using the program JDownloader, but, as I
don't know of any programs which start others, I can only assume it
would be the case with any program.

The problem is that when one program launches another (in this case,
when JDownloader launched Firefox to show a web page), the Firefox Unity
icon indicates that firefox is not running, and the newly opened firefox
window appears to be grouped and accessed by the JDownloader icon - as
though Unity thinks it is a JDownloader window. This is confusing for
the user, and makes it look as though a program is not running when it
really is.
