Yes, I have this too. I need to use OCS for work (via the pidgin sipe plugin) but it doesn't use/need the proxy. I need the proxy for access to the internet though, so I have the global proxy set for apps to access the internet. I added the OCS server to the proxy ignore list but that doesn't seem to work. I tried using Pidgin and it also fails, until I tell it not to use the proxy; this of course isn't possible with Empathy right now. I think my use case is actually a frequent one for enterprise environments (needing the proxy for web access but not for the internal company chat/IM, which usually does not have access to the internet).
