It seems the kernel 2.6.39 didn't fix my problem. What seems to have done it, though, is disabling settings in xscreensaver! Even if xscreensaver was not configured to enter any sleep or suspend mode, it must have done so anyway. After I disabled the screensaver I don't have any problems any more. I also don't have a screensaver, but that's something I can live with.
