I had changed permission to the whole usr folder to be used by anyone but the owner would still be root, the /var/cache/apt wasn`t modified so I assume it was owned by root When I used update-manager I was logged as a normal user and trying to use it through the GUI not with the console The problem seem to be long gone as I installed everything all over again.
